The Hornady tool is not designed to accurately measure headspace. It is a comparitor. Their product name is misleading. If you don't believe me get a hold of a GO gauge and measure it. With the GO gauge you can use the tool to make comparisons that will be valid. As it is, yours are not.

This is a common issue with comparators. They can pick up on a diameter reduction if they contact too close to the neck or shoulder. When that happens you will measure a shoulder bump but you did not actually set back the shoulder yet.
