After cleaning the barrel including the carbon ring in front of the case neck, I always run an oily patch down the bore to try and hold the rust at bay. If you are really picky, you can borrow a bore scope to double check the entire bore. I have a good bore scope but seldom use it.Id bet the rust / whatever has more to do with the ambient humidity / climactic conditions and would have happenned whatever cleaner was used, if no protectant was used.
