A .308 Win may be the best choice. Certain unnamed manufacturers have a bad tendency to cut their chambers off center, some radically.
The .300WM cartridge casing is just .125" longer than a 30-06, the .308W is over 1/2" shorter and gives a better opportunity to cut out any concentricity issues. Consider what throat diameter you want. Factory throats may be as large as .3105"--is this what you want? If the 30-06 barrel has a .3105" throat and you want a .3085", you will NOT be able to cut out any misalignment and old throat due to their comparable cartridge casing lengths. With a .308W you will.
Be sure you bore scope any potential replacement barrels and weed out the problems there. You would be amazed at what's lurking in some of them--both from the factory and the prior owners. You may still have to accept that the bore may not be able to be indicated/aligned with the existing threads, but it is a hunting rifle, not a 1000 yard BR gun.
