Best method for rebarreling a rifle in an Eliseo chassis?

I am getting ready to have my Nesika model K FTR rifle re-barreled. the rifle sits in an eliseo chassis, and is not glued in. I have a couple concerns about having this done though. My biggest concern is having a significant change in zero that may result from a change in orientation between the action and the chassis since the scope base is attached to the chassis and not the action. I know that that the zero will change some, but I'm more concerned about a large change in zero like 10 moa or more. So the question to those of you who have rebarreled a rifle in an eliseo chassis, what did you do? Did you remove the barreled action from the chassis? If so did you see a big change in zero? The only other option I can see is is to remove the scope base and leave the action in the chassis. This way the orientation of the action in the chassis does not change. But how difficult is it to remove the scope base considering it has two large roll pins along with the three screws holding it to the chassis? Any advice or experience you guys have would be greatly appreciated. Thanks everyone!

The change in zero will come from the altered index position of the new barrel relative to the old one. Same as any rifle. The action will bolt back in the stock the same way
I used to run two different barreled actions in the same stock, zeros were repeatable.

Was this with regular stocks or Eliseo chassis? With the Eliseo chassis the scope base is on the chassis, not the action so there is a potential for a change in relationship between the barreled action and the scope base/scope.
 
An Eliseo R1 chassis. The mounting of the action in the chassis is very repeatable (at least in my case) I used one chassis with two different barreled actions for years and never suffered any noticeable change in my zeros. it's not noticeable problem.

Your problem will be that barrels are not straight. Thus the new barrel clock position will change your zero no matter what.
