I use Loadbase 2, it is sold by Patagonia Ballistics. This program seems to cover it all, and is very easy to use. The website is www.patagoniaballistics.com .

I've used a lot of them, and recently wrote and released one as open source. In comparing the accuracy of the output, it's right there with my collection of commercial software. I've gotten two field reports that it was 2-3 clicks more accurate at 800 yards than the normal tables.
It doesn't have all the features of a good commercial one yet, but what it does it does very well.
