Input needed on new scope

Hi everyone. I am needing a scope on my new build, and was hoping to get some input from those of you who are more experienced than I am. The gun is a custom built 6-250. Its use will be pretty broad. I tend to shoot quite a few prairie dogs and wanted something that hits with more power for the 300-500 yards shots. The gun will also be used for night calling of predators under a red light, which normally means rather close shots. I might even take some whitetail with it. I will also be using it for up to 1,000 yard target shooting (for fun at my home, not competition). I do not plan on shooting animals at that distance (although you never know what bet might happen out at a dog town). With that being said, I'm sure that about 90% of the shots will go to prairie dogs, with the rest mostly going to paper and then to predators and finally whitetail. Lets face it, I can shoot upwards of 200 dogs in a day; while a great night calling might get me 5 shots.
I've settled on a Leupold. My 204 and 300RUM both wear one at 14 power. Please do not recommend any other scopes. I know that there are a lot of other great scopes out there. The two models that I am considering are the VX-3L 6.5X20X56mm and the VX-3 8.5X25X50mm. I really love the VX-L on my RUM. I plan on possibly sending the scope to the custom shop for a paint job to match my gun. Here are my questions:
1. How much difference will the extra 5x make when looking at a 500 yard PD?
2. How does the height of the scope above the gun affect everyone? Do you have to pick your head up off the stock? I have never shot anything higher than medium height rings.
3. Target turrets vs M1. I do not have experience with either. The M1 seem to be more convenient, but I do not know. I don't really want caps rolling around everywhere when shooting.
