Flash hole problem ?

I was helping my dad reload his 22-250 Norma brass this evening and as I was cleaning his primer pockets with a Sinclair uniformer, I noticed that the flash holes were not perfectly round so I took my Sinclair flash hole deburring tool and used it as normal to see if I could clean the flash hole up with no luck, the brass has not been shot excessive amounts.I would certainly think that this would affect accuracy as we have been having trouble with his groups.The gun has a new,factory) barrel on it and was installed by my BR gunsmith. Has anyone had this problem?, and if so how did you fix it? He'll have the big one if he has to buy new brass already!! Thanks again Bret.
 
I have started running a drill bit about .001 larger than the size of the flash hole through them as part of the prep. of the case. Don't know that it does any good, but I certainly can't see where it does any harm.
