20 MOA scope base, sight in at 100 yards?

I would like to but a 20 MOA scope base on my longrange varmint rifle to get out to 1000 yards once in a while. The scope has 44MOA of adjustment so it seems to me that I will be still able to sight it in at 100 yards if I want to. Or, do have to choose either 100 yards or a 1000 yards? Is anyone else running a setup like this that could give me some input?
 
I have my 6 BR set up for Varmints to 1150 yards. I have 6 clicks until I bottom out my scope, but it is zeroed at 100. Then I can click all the way to 1150. Using a 20 MOA base and some Burris offset ring inserts and a Weaver 6-24X classic.

If you learn to do your own ballistic calculations life will be so much more fun. Open this site. It's really pretty easy once you you use it a couple of times. You can plug in any numbers you want and change them at will.
